community/libgit2: upgrade to 1.9.0 (and rebuild)

Upgrade libgit2 to 1.9.0 and rebuild non-rust ports against it.

To avoid affecting the progress, non-rust ports are contained in this MR, rust ports need further work.

These commits are "cherry-picked" from !79331 (closed) and have been fixed conflicts
